Video converter needed (.avi -> .mp4, .flv -> anything, etc.)

As the topic title suggests, I'm in search of a reliable piece of (preferably freeware) Windows Vista-compatible video conversion software that can turn .avi files into .mp4 (or whatever the current iPod video format is referred to) and .flv files into pretty much any other playable video format (.wmv, .avi, etc.).
I know Google returns a bajillion results when I search for just such a program, but I'm a lot more wary about spyware/malware now after some bad free-software-related experiences on an older computer, so I wanted to check here to see if anyone knew of one that is known to be clean of bad stuff before I take a stab in the dark at a random Google result.

They're free, well-reviewed, and your computer won't catch any diseases from Download.com
 
Be careful if using Nero though.
Many converter programs install their own stuff and Nero is very particular as to who it lives with.
If it does mess it up, a complete reinstall of Nero will fix it (I'm in that position at the moment having installed something and messed up the SVCD burning - I know what it was so will get around to fixing it eventually). Remember to use all the Nero clean tools as well.
I used one program (trial version - it may have been AnyDVD ripper and it knocked Nero or six!).
I use Ultra MP4 converter (paid for, alas) and it converts loads of stuff - audio as well as video. You name it, it converts it and it isn't that expensive. Also converts just the audio from a video as well - handy little program.
As Dolbyman suggests, Super is fantastic  but you DO need quite high specs PC for the latest edition to work (it's now beyond my PC, hence me buying one).
